WILL MY UPPER AND LOWER ALIGN AFTER THE TREATMENT?

If you treated both arches, your attending will be recreating a new balance allowing your smile to look nicer while allowing your teeth to function as well. This is called to achieve occlusion. So yes, your upper and lower teeth will have to align.

That said, I believe that you might be referring to the midline of your teeth. As much as possible, your attending will be matching the upper midline to the lower midline. That said, it is not always possible. The priority is always to align your upper midline to your face. Then, it is a secondary priority to align the lower midline to the top midline. When possible, that will be achieved. In some cases, that won't be possible.

There is also another way to fix the lower midline. In some specific cases, removing a front lower anterior tooth and finishing with 4 upper anteriors above 3 lower anteriors is a great way to solve both the crowding and to keep the symmetry of the midlines. 

This is not a choice for you to make but a way for your attending to balance the space in your mouth to align your smile. You will have to discuss that with your attending before hand.
